Have you tried to retake any of the courses you didn't do so well in besides Bio? I definitely wouldn't mention that the grades were due to the fact that you took those classes at Berkeley. 


I would also make that personal statement exceptional, including why you want to pursue the dual degree.

I think you're fine. 3.33 science gpa is good. Dont worry too much and try to enjoy your life. You seem like an overall great candidate . I hope you demonstrate your desire to become a PA and help under served communities.  Alot of schools in CA look for candidates who have their community experience or even work experience in these areas!
